While the Hate-Monger has been spreading words of hatred in the streets of New York, Colonel Nick Fury, now in CIA, pays a visit to Reed Richards whom he has not seen since the end of World War II. Fury came to ask for his help to stop a revolution in the Republic of San Gusto. Since the Fantastic Four are on a crisis because of the Hate-Monger Hatred Ray, the government agent offers to take the rest of the team to South America after Reed has flown there by himself. After ridding the team of the effects of the ray, Fury helps the Fantastic Four to put an end to the revolution and neutralize the Hate-Monger who, unmasked, looked like Hitler himself.
Captain Sam Sawyer assigns Sgt. Nick Fury and his highly trained commandos the mission to rescue a French Underground leader who has been captured by the Nazis and might reveal critical information about D-Day. The Howling Commandos meet members of the Resistance and together, they save town hostages from the Nazi firing squad. Led by Marie, they arrive in Louviers where her father Pierre LaBrave is held captive. The Commandos all get caught except for Sgt. Fury who manages to rescue his team just as the Nazis are about to execute them. Together, they capture General von Ritzik and take him back to England.
On the Italian coast, the Howling Commandos meet Major Richards from the OSS who was dispatched to brief them on an escape route so they are able to rescue General Curtis and his men from Massacre Mountain, despite the intervention of a Nazi spy posing as an American war correspondent who was feeding the enemy with Fury's instructions.
During a Nazi raid, Nick Fury helps an English nurse with a wounded boy and is impressed by her attitude and courage, but convinced that she is out of his league. They meet again when her father asks Fury to bring back his son Percy who has become a Nazi sympathizer. Unfortunately, Percy dies a traitor, and Fury is devastated to lose one of his men, Junior Juniper, who is fatally hit by a bullet during their escape.
Still crushed with remorse for the death of Junior, Sgt. Fury takes the training of his commandos to a new level of intensity. While dating Nick, Pam is desperately trying to instill some good manners to the brute. Challenged to a fight to the death by Baron Strucker, Fury disobeys a direct order from Sawyer and faces the Nazi squadron leader for the first time. Drugged without his knowledge, the sergeant crumbles to the ground in the middle of the battle. Demoted to the rank of private for his insubordination, Fury follows the Howlers on a mission where he meets Strucker again. Tipped off by Dino of Strucker's cheating, Fury officially vanquishes the Baron in a rematch. Later that week, Sawyer finally restores his rank.
Suffering from amnesia, Sgt. Fury is court-martialed for disobeying a direct order during a operation. All testimonies concur that despite a violent disposition since his childhood, Fury has always proven to be a good man. Chaplain Hargrove explains how Fury's influence on his troublesome brother Red Hargrove made him a fine soldier and how Red's death at Pearl Harbor inspired Nick to become a commando. An explosion near the courtroom causes Fury to regain his memory and he is able to prove that his disobedience saved the lives of all his men.
Nick Fury welcomes Percival Pinkerton who is replacing Junior among his Howlers. On their first mission together, they try to capture Dr. Zemo who has invented a Death Ray, but the villain escapes and destroys his own weapon.
Nick greets Cap and Falcon at S.H.I.E.L.D. HQ.
He drives to the digging site with Sharon and stops her from following Cap into the pit he had fallen into.
He catches the fainting Sharon and sends her to the first aid tent.
He picks up the Falcon for information about Cap's whereabouts.
He tells Cap about Element X.
Nick fights against the Grey Gargoyle on the Helicarrier but is turned to stone, eventually being saved by Cap.
After turning back normal, he enters the rocket control room and shoots the stone receptacle containing Element X and the Grey Gargoyle into space.
Happy Sam sends Sgt. Fury and his commandos on a 72-hour mission to extract Colonel Parker from a Japanese prison in Okinawa. Along the way, they meet the Skipper who takes them across the Pacific aboard his submarine. On the island, the Howlers manage to infiltrate the POW camp and rescue their spy.
Nick arrives back at SHIELD HQ and gives a mission report to the President.
When Nick touches the Zodiac Key he seems to lose control over himself but is saved by Iron Man. During the further examination of the Key they get attacked and captured by Zodiac.
When Sgt. McGiveney starts bullying a blond recruit in a pub and Nick Fury intervenes, the situation turns into a bar fight. Fury and his Commandos are sent across the Channel at Captain America's request to assist them on a mission. Together, they stop the digging of a tunnel by slave laborers which would be used by the Nazis to invade Britain.
When Nick touches the Zodiac Key, Daredevil, Nick, Iron Man, Madame Masque and some members of Zodiac are teleported to another realm.
Nick arrests the members of the Zodiac with the help of Daredevil after they get back from the other realm.
Fury and his men are sent by Happy Sam to investigate and destroy a new Nazi missile base that was spotted on the northern coast of Europe. But the decoy base is actually a trap set by Baron Strucker and his new Blitzkrieg Squad whose members are the Nazi counterpart of the Howlers. They try to capture Fury's team but the Commandos manage to escape and reach the beach where their old friend the Skipper picks them up.
The Howling Commandos are sent to Holland on a mission to flood the Nazis who plan to strike England. During their operation, they meet Hans Rooten, a courageous boy who wants to fight for freedom after he discovers his father is a traitor. After the Commandos blow up the dikes to flood the enemy, their secret informant asks Fury to take the boy back to Britain with them.
After a successful mission in France where they allowed an Allied destroyer to blow up an enemy port, Sgt. Fury and his men are sent on another mission where they stop the Nazis' efforts for the development of atomic weapons.
Forced to replace Dino who injured his leg during a jumping exercise for a mission against Erwin Rommel's in North Africa, Fury must cope with the blatant bigotry of his recruit towards Izzy and Gabe. The mission is aborted by the British army when it is discovered that Rommel is part of a plot to have Hitler assassinated.
Fury and his Howlers are sent by General Durstine to capture none other than Adolf Hitler. While the man they take back to England turns out to be a double, Durstine is happy to get proof that Hitler uses doubles.
Happy Sam is sent away for a while and the Howling Commandos must face a new commanding officer, Captain Flint, a hardcore officer who lives by the rule book. During a mission in Normandy, Fury teaches Flint that army books are not a match against field experience.
Fury and the Howlers are sent on a mission to locate a buzz-bomb launcher and mark it so the bomber boys can blast it next morning. Unable to find the launcher, Nick orders Dino to desert and join the Nazis in order to be in a better position to reach the missile base and mark it. During an operation, Fury stays behind to allow his men to get away, but is captured by the enemy. He manages to escape and arrives at his base just in time to save Dino from the firing squad.
Fury and his men are sent away to investigate on a terrible new weapon developed by the Nazis in a North African secret base. Discovering that they're building special V-2 rockets that can strike anywhere on the planet, they manage to blow up the fortress and all the secret weapons.
While the Howlers are still in the Sahara Desert, Captain Sawyer gives them another mission to track down a missing American patrol who went missing in the African jungle. When they find a native village enclosed in a stockade, they get the natives to fight back the Nazis who had enslaved them and have the enemy surrender.
Colonel Nick Fury has reported to the Pentagon so their scientists can prepare a matrix for his Life Model Decoy. On their way to S.H.I.E.L.D, they are attacked by Hydra, but thanks to the LMDs and to a very sophisticated vehicle, they manage to evade the enemy. Then meets Tony Stark who informs him he's to be appointed director of S.H.I.E.L.D. He is reluctant at first but his quick reaction to an emergency proves that he is the right man for the job.
After an air raid over London, Nick Fury realizes that Pamela really has feelings for him and he buys her an engagement ring. Then he and his team are sent to Norway to cripple an enemy supply ship. After destroying the vessel, Fury goes back to London, eager to propose to Pamela, but her father informs him that she got killed during an air raid while she was helping the wounded.
After Pamela's death, Nick Fury pushes his team to their limit and disobeys Sawyer's order to take a furlough with the Howlers. Instead, he decides to travel to Germany to get revenge on the officer responsible for his fiancee's demise, but his team has also chosen to accompany him. Fury gets some closure as General Von Krummpt falls off his plane trying to escape.
Fury and his men are sent to Scotland where they defeat Baron Strucker and his Blitzkrieg Squad, who have taken over a castle in which British guards have been held as hostages.
Fury and his commandoes travel to Czechoslovakia where they rescue the daughter of an Allied scientist, Dr. Zenish, who is held hostage in a camp.
Fury foils Hydra's efforts to locate S.H.I.E.L.D.'s headquarters, captures several enemy agents in a booby-trapped warehouse, and acquires their Hydra-Ram in the process.
In charge of security for Reed Richards and Sue Storm's wedding day at Baxter Building, Nick Fury intercepts a man whose mind was controlled by the Puppet Master to inject poison into the Thing's hand. During a huge assault by an army of super-villains, Richards uses a machine that transports all their enemies back to the recent past with no memory of what occurred. Finally, Reed and Sue are wed in front of all their family and friends.
Hydra has launched a giant Betatron Bomb in orbit. As a countermeasure, Tony Stark is about to show his new Braino-Saur machine to S.H.I.E.L.D.'s leader, but Fury is captured by Hydra. He is taken before Imperial Hydra who announces that they have delivered an ultimatum to Washington. With the help of Imperial Hydra's daughter, Nick escapes his cell and they soon join forces with Dum Dum and Gabe's rescue squad. After defeating Hydra's Tiger Division, they find that Agent G's father has been killed by his own men and decide to let her get away.
After getting back to S.H.I.E.L.D. HQ, Nick Fury barely has time to step foot off the Hydra Saucer that the E.S P. Division Scientist informs him of the existence of a former agent who can read minds and use this power to get revenge on S.H.I.E.L.D. As they prepare against the menace of Mentallo, who has allied himself with the Fixer, Fury gets word that they still have not received the Inferno 42 and orders to be informed if Batroc the Leaper shows up. Using the Fixer's devices, the evil duo hit S.H.I.E.L.D. from underground, invade their headquarters and despite S.H.I.E.L.D.'s defense squad, they capture Nick Fury and tie him to a miniature H-Bomb. Nick sends a mental signal to S.H.I.E.L.D.'s E.S.P. division, which triggers a counter-attack from Tony Stark, Dum Dum and Gabe's assault forces who capture Fixer and Mentallo.
Driving away from the site of recent crash of a S.H.I.E.L.D. atomic aircraft caused by an egg-shaped UFO, Fury and Dum Dum barely escape an attack from a similar flying egg. At the barbershop, they meet S.H.I.E.L.D.'s newest agent, Jasper Sitwell, an annoyingly overzealous recruit. S.H.I.E.L.D. then deploys several of Fury's Life Model Decoys which are destroyed by more eggs. Fury interrogates the Fixer who tells him that the people he was working for were called Them and that they have nothing to do with the eggs. But he denies any knowledge of the miniature brain they found on him. At the site of a new explosion, Fury meets the Druid who challenges him to a one-on-one combat. After subduing him, Fury realizes that Sitwell might be a resourceful asset since he flushed the Druid's men out of the surrounding wood and helped capture the whole gang.
As part of Operation Tidal Wave, Captain Sawyer sends both Nick Fury and Bull McGiveney and their teams on a ground mission to assist Allied bombers in an air strike to destroy oil refineries in Romania. Despite their rivalry, the Howlers and the Maulers manage to collaborate. During their mission, they come face to face with Baron Strucker and his Blitzkrieg Squad and defeat them.
