Captain Sam Sawyer assigns Sgt. Nick Fury and his Howling Commandos the mission to rescue a French Underground leader who has been captured by the Nazis and might reveal critical information about D-Day. After freeing Pierre LaBrave, the Howlers come back from their successful mission with captured Nazi General von Ritzik.
The Howlers are sent on a mission into Berlin to capture Lord Ha-Ha, an Englishman who was broadcasting propaganda in favor of the Nazis. Unfortunately, the team comes back with the body of Junior Juniper who died in action.
The Howling Commandos welcome their new member Percival Pinkerton who is replacing Junior. Captain Sawyer sends them on their first mission together to capture Dr. Zemo who has invented a formidable Death Ray.
Happy Sam sends Sgt. Fury and his commandos on a 72-hour mission to bring one of their spies back from Okinawa. After Fury has succeeded, Sawyer gives him a three-day pass.

Furious not only that Fury had disobeyed him, but also that his loss to Strucker had made headlines, he demotes his sergeant to the rank of private and put Dum Dum in charge of the commandos. But when a visiting general praises him for having a sergeant like Fury under his command, Sawyer is forced to restore his rank.
Allied High Command is getting concerned of Erwin Rommel's victorious battles in North Africa, so Captain Sawyer is instructed to send his best commandos against the Desert Fox's army.
Glad that Sgt. Fury is finally waking up after being knocked down by a bomb, Sam sadly informs him that he is in the M.P. ward of the base hospital because he is facing a court-martial for striking and disobeying a superior officer. Then he contacts the best lawyer he knows to handle Fury's defense.
Sawyer introduces General Durstine to Sgt. Fury to brief him on a mission to capture Adolf Hitler. While the man they take back to England turns out to be a double, Durstine is happy to get proof that Hitler uses doubles.
Sent on detached service for two weeks, Happy Sam leaves his company in the hands of Captain Flint. Colonel Parker tells the replacing captain how Sawyer is a courageous man who, due to a severe wound in his last mission, was given the job of training other commandos.

When the Howlers come back a little earlier than expected, Happy Sam lets them know that he is aware that they disobeyed his order by helping Fury get closure for his fiancee's demise, yet he decides not to take disciplinary measures.
When Baron Strucker and his Blitzkrieg Squad take over a castle in Scotland, Captain Sawyer decides to send the Nick Fury and his commandoes instead of Bull McGiveney's team because the Howlers has already faced Strucker's squad before. McGiveney complains that Fury gets all the best assignments but Sam replies that it is because Fury is the best combat sergeant he knows.
Sawyer sends Fury and his commandoes to Czechoslovakia where they rescue the daughter of an Allied scientist, Dr. Zenish, who is held hostage in a camp.
As part of Operation Tidal Wave, Captain Sawyer sends both Nick Fury and Bull McGiveney and their teams on a ground mission to assist Allied bombers in an air strike to destroy oil refineries in Romania.
